Quieter fans yield a lower total noise floor through which the other major mechanical component, the hard drive, may be heard. These are much quieter than the 15, rpm SCSI drives out in the garage. At the quiet end of the spectrum are the rpm drives in and attached to our Macbook Pro.
All HD's are audible and generally the faster they spin the more noise. It is time to worry when a HD begins to make louder and different kinds of noise than normal. As I always emphasize, have multiple backups of everything you would not want to lose. Have one backup set at a safe remote location.

When I use it with AC power in order to recharge the battery the 'clonk' noises disappear.

I figured it was the fan, but took it in to Apple last week, and they replaced the motherboard. It's all good now. I thought it was the fan because the hotter the machine got around 42C according to the "temperature monitor" widget , it would get worse.

Working or idling, the WD drive was obviously noisier, though not at all noticeable in normal use. This is by no means a definitive scientific test, but it would seem to indicate that Intel is not to blame.
